某一天，星修学园的学生门仓甲，在虚构的战场中醒来了。
想起了自己是一个使用着优秀的战斗用电子体（シュミクラム）的佣兵的甲，也想起了自己跟自己的部下，也是唯一的伙伴：桐島レイン一起，追捕着某个人物。
这个人是甲曾经的恩师，久利原直樹。
他曾经所属的研究机关曾经引起了一件噩梦一般的事件「灰色的圣诞节」
追寻着那把自己的和平的学院生活和朋友都全部夺去的事件的真相的甲面前，出现了一个谜。
面对着AI派宗教组织ドミニオン，和学院时代开始的因缘的对手ジルベルト的暗中活跃。
GOAT的黄牌，命令者（コマンダー）的本体到底是？巨大方舟计划到底是？
这些就像是要帮助甲一样而出现的迷之现象，到底有什么特别和异常的地方呢？
然后，逐渐取回记忆的甲，跟那些一直想念着的学院时代的同伴再会了。
青梅竹马的菜ノ葉、从堂姐的亜季、亲友的千夏、雅……也许跟过去一样，也许发生过各种各样的变化的朋友们。
还没知道去向的真。
还有，本应在灰色的圣诞节中永远地消失了的空，和那跟她长得一模一样的NPCクゥ。
在甲面前，数次出现的名为エージェント的NPC，究竟是空，还是……
当这些谜团都合而为一之时，真实之门就会打开。

《现代篇》故事
出现在醒来的甲的面前的，是枪声与爆炸的闪光交错的战场。接住了迫近眼前的机械之爪的自己的手腕，被钢铁的甲胄覆盖着。
「这里是假想世界？ 但是这副景象到底是!?」
被称呼甲为中尉，自称自己是他的部下的蕾催促，甲驱动着战斗用电子体，从假想的战场脱离，回到现实世界。
脱离地点是清城市。
那是一个与自己熟知的学园时代似是而非的荒废都市。
然后甲被告知现在的自己是渡过无数战场，身经百战的电脑军官，身为学园学生已经是数年前的事了。
对自己的人生应该有着巨大意义的、失去了的记忆......
从被浓雾掩盖的脑海中浮现出来的事件的名称是――
”灰色的圣诞节“
何谓灰色的圣诞节？为何自己追寻着那个事件的脚步？
自己与那个事件到底有何关联？
追寻着过去与现在的两重记忆，甲即将在不远的将来知晓发生在这个世界的重大事件的始末，以及其之真正意义......
被理所当然地认为会持续到永远的和平的日子，然而其却突然宣告终结。
《学园篇》故事
和平的日子。与重要的同伴们，以及战斗用电子体的邂逅......
就读于星修学园的主人公甲，在成为二年生前的春假，之前入住的宿舍被废寮，与损友雅二人迷失在街头。
幸亏被从堂姐亚季所住的宿舍邀请。在到达的那个宿舍、如月寮，甲与亚季以及青梅竹马的菜叶相隔数年再会。
根据小时候的约定，从亚季那里入手战斗用电子体程序的甲，决定与雅一起参加战斗用电子体战斗大会。
一边接受星修学园的讲师，学者直树的战斗用电子体指导，一边将作为队伍成员被挖角的运动少女千夏卷入，甲越来越被战斗用电子体的魅力吸引。
某日，甲与电脑症的少女、真相识。
然后，在救助了因为病症被纠缠的真的甲的面前，一位少女出现......
因为误解将甲打倒的那个少女是真的姐姐——空。
然而令甲惊讶不已的是，空的容姿与甲在假想空间邂逅的谜之少女——呼，竟然一模一样。

星修学园二年级的学生，出生在南八坂的青年。
因为原先居住的宿舍因为骇客事件被封而转住在“如月寮”。
经过“灰色圣诞节”之后，
为了找出德雷克斯勒机关以及悲剧的真相，
转而成为他最讨厌的职业“佣兵”，
战斗用电子体：影狼

在“灰色圣诞节”中生还的她，
失去了一名重要的友人，
所以与甲一同转为“佣兵”。
军衔为少尉，性格冷静，
是个极具有分析能力的支援者。
在甲失去了记忆之后，
成为甲过去的情报来源也是精神支柱，
在甲因为事件失落的时候总是会以严正的态度提点他。
战斗用电子体：电子战特化机

甲的同级同学，运动万能，
因为其开朗的个性以及优秀的运动能力，
甲便邀请她成为参加格斗大会的小队员之一。
灰色圣诞节后下落不明，
却在清城市的一次骚动中与甲再度重逢，
但个性却是有着180度的大转变。

Kou's father and the leader of the notorious mercenary group, Fenrir. To Kou, he is the father who abandoned his own wife to a disorder in the pursuit of riches, and they have a strained relationship.
He pilots the Simulacrum "Nidhogg".
CV: 高田 初美
An unlicensed doctor who has taken up residence in the slums of Suzushiro City. She operates an ***** goods shop as her front. While to all outward appearances she seems to be still a child, she is in fact older than Kou. She usually wears a gothic lolita costume, but dons a white robe when engaging in medical activities.
Her youthful appearance is due in part to her being a Designer's Child./
CV: 谷山 紀章
A Designer's Child, his genes are engineered to be superior to the average person. He looks down upon and enjoys abusing and mocking unmodified humans and members of the pro-AI faction.
He has had a grudge against Kou since their schooldays. In the present day he is the leader of his own private mercenary group, Dainsleif.
He pilots the Simulacrum "Noble Vertu"./

Leader of the radical religious group, Dominion. His group reveres artificial intelligence as a god, Sofia, and teaches that the current state of reality is but an illusion.

Former lecturer and mentor to Kou and his friends. He has a deep relationship with Nanoha's parents and used to study under them. He disappeared after the events of Grey Christmas.
He was also a scientist with the Drexler Organisation working on the Assembler project.

Member of the mercenary group, Fenrir with the rank of Major. Solder-like in disposition and with a preference for male mannerisms, she serves as Fenrir's attack captain. She is Eiji's most trusted subordinate, having known him for close to seven years.
She pilots the Simulacrum "Hraesvelgr".

A member of the mercenary group Fenrir. Native American by blood and a Designer's Child, his taciturn nature and imposing physique render him frightening at first glance, but in truth he has a gentle personality and cares deeply about his comrades.
He pilots the Simulacrum "Megingjord".

Kou's best friend. After the events of Grey Christmas, he works as a CDF detective.
He pilots the Simulacrum "Shadow Wolf 'GAI'".

Kou's maternal aunt and the family member to whom he is most indebted to. A lady of character who founded the virtual corporation Ark Industries and built it up into the corporate giant it eventually became.

An officer in the counter-AI organisation GOAT (Global-union Observation Artificial-intelligence Team), and leader of the Asian division. His rank is Major General.
He was dispatched to Suzushiro City along with a contingent of GOAT troops to quell the growing unrest in the city. His personality is strict and obstinate, with a dignified and intimidating aura that befits a genuine military man. As a member of GOAT, he could be said to harbor anti-AI thoughts, and it would not be a stretch to say that he hated them. Though his surname makes it obvious that he is Rain's father, they are currently estranged due to an incident that occurred long ago.
He pilots the Simulacrum "Tyrant Gigas", and is highly skilled in using it, having once been fierce rivals with Kadokura Eiji in their youth./
